The desktop metaphor itself came from Xerox PARC in the 1970s and reached the public through the early Macintosh, and it was a deliberate analogy: files, folders and a desk surface, so that people already familiar with an office could use a computer without learning an abstraction. The metaphor worked so well that it also imported the failure mode, which is that a desk accumulates whatever is put down on it.
The practical cost is mostly attention rather than performance. Modern machines do not slow meaningfully because of icons on a desktop, whatever folklore says, but a crowded screen imposes a small search cost on every task, and visual clutter has a measurable effect on the ability to concentrate.
The genuine risk is different, and it is backups. Files saved loose on a desktop are frequently outside whatever sync or backup arrangement covers documents, which is why desktop clutter and data loss tend to arrive together.
Naming is the other half. A folder of files called final and final2 is not an organizational system, and dated names in year-month-day order sort themselves chronologically without any effort.
